It's just one of those things I noticed while I was playing the game. EDI's Decoy (her ability) has the tendency to jump on top of cover placements/objects. While I was in cover EDI's Decoy jumped on top of the cover object I was crouched behind. Her decoy's legs were spread open right in front of me when I saw it. When her decoy faded I looked back to see that it wasn't just the decoy, it was on her actual character model.

So indoctrination is almost definetely true, there are too many facts and point that support it for it to be wrong. I began to think this in detail again when I recalled that in ME1, when Saren talks to you about forcing organics and synthetics to come together to raise each other to a higher plane of existance (Exactly the same as the synthesis choice), Shepards instant retort is shouting "I'd rather die than live like that!".
Now the codex mentions that reaper indoctrination makes the victim more susceptible to believing whatever the reapers say.
And so the indoctrination theory was proven to me when the Catalyst said to Shepard basically the same thing as Saren - making all organic life and synthetics join together - and Shepard's instant retort is "I... Don't know."
I know for one that MY Shepard wouldn't take that bullshit. Not when he has already seen that organic life and reaper tech crossed together makes abominations like the husks, cannibals, marauders and so on. Also, the ending of Joker and EDI holding hands, symbolising an adam & eve type scenario but with synthetics and organics, is also bullshit.
If EDI even tried giving him a lapdance Jokers spine would snap in half.
Both the control and synthesis endings have something in common - when Shepard carries out the Catalysts will, his eyes do the following things: They turn blue, with two circles, the outer one having three orbs making a triangular shape.
Who else has this? Why, Saren does at the end of ME1! Illusive man, who is obviously indoctrinated towards the end of the game, also has this on his eyes. However, when you do the destroy ending, his eyes are normal, only affected by the badass brow-furrowing that he does as he shoots his gun.
And of course the final proof of this is that only the destroy ending shows the sequence where Shepard wakes up in the concrete rubble of London, gasping for air.

The beam charge was pretty epic but everything after that was bullshit.
So yeah, I'd rather an ending where Shepard isn't battling his own mind, however cool it is (admittedly quite cool), because it doesn't feel like it fits the ME universe very well.
