Enemies, objects in game etc were normal 2d pictures not 3d polygons.
Quake 1 was first "trully" 3d game.
Duke nukem 3d was not a 3d game it was more like 2.5d but far from 3d.

But for the first 3D FPS that used polygons instead of sprites or voxels to render the 3D effect, then yes, it is Quake.
